9 Week Pup Barking in Ex-Pen and Crate

Our new GSD pup will bark in his crate at night after coming back in from a potty break and will bark in his ex-pen while out in my shop during the day.
I am sure he just wants to be close, but at 3AM it gets a little annoying. His crate is in the living room, and I want to be able to hear him when he whines to go out and potty (he has only had on accident in his crate, and that was when we weren't home to hear him and let him out).
I have him out in my shop during the day (I work from home), but I can't let him wonder around and get under my feet or into who knows what. He will bark non-stop.
He will be quiet if I give the "Quiet" command, but only for a moment. I am also not sure if I should be giving a command while in the pen or crate, as that is really giving into his behavior.
From what I have read, it is too early for a Bark Collar. Any suggestions?

He really barks ALL NIGHT? When does he sleep?
I doubt the pup understands the word "Quiet." It may seem that he does because he quiets down when you tell him that, but I believe he quiets down because he's getting attention from you, even if it's negative attention. This is a difficult problem, but I would maintain that the best way to deal with it is to ignore it - as difficult as that might be.
I've never used no-bark collars, so I'll defer to someone else on that question, however it seems a bit premature to start using one on a puppy in the situation you've described.

At night he does not bark all night, but may bark for 30-40 minutes after returning from his potty break. Not terribly long, but at 3AM it really does seem like an eternity.
I give him LOTS of stuff to do in his crate and pen, but so far, he won't use any of them while he is in there. I am not sure why, but all of the toys he loves when he is out are totally ignored when the door shuts.
I will check out the video links.
I had ruled out the collar as a viable option for now, which is why I made the comment about him being too young for one. I need other methods to try.
I am looking to curtail the barking as much as possible (if it is possible) so that it doesn't get totally out of control as he gets older.

How much exercise is he getting?
And don't worry, there is hope. My Vigo was the biggest brat about being crated, but it only lasted a few weeks. He absolutely loves his crate now

I take him out several times a day to play. He loves to play tug, so I do that 3-4 times a day.
I think part of the issue might be that he is on a bit of a nocturnal schedule. He sleeps a lot during the day. We have only had him a little over a week, so he isn't totally adjusted to our schedule either.
Maybe I am jumping the gun a bit and expecting too much, but I just don't want to let anything get out of control and have us both sleeping outside : )

30-40 minutes of barking/screaming/crying in the crate after going "outside" is not abnormal. With time, your puppy will learn to not only accept the crate, but develop a preference for it. Yes, it's annoying and sometimes heartbreaking, but if you ignore it, your puppy will get over it eventually. If you give the puppy attention, even to tell it "quiet", you could inadvertently encourage the behavior.
You also may consider putting a sheet over the crate and turning on some soft music.

I have found that covering the crate is my best option for my (7 mo old) poodle. She can get pretty loud (read - high pitched!). I cover the back half of it and give her a kong toy full of her dinner. She also requires LOTS of exercise. I know your pup is still really young, but you might try some 'thinking' games to tire him out at bedtime. Paige can take a nice long nap after doing 3-4 scent pads or a fast marker training session. We try to get in as many tricks as possible in a short amount of time. You may try a ground level agility course. Super easy weave poles, some table work (I use an end table with the legs cut off for sits, downs and stands.)a little tunnel to run through. Anything you can think of to get him thinking since that seems to be the only way I can wear out my dogs.

I smile, because at 8.5 months old Radar has finally shut up in his kennel, beyond the occasional nerve grinding high frequency whine fest.
I feel for you, but I've blocked everything out until the last two months, so I really have no advice except to just hang in there. There IS light at the end of the tunnel.
BTW Kurt, your dog IS handsome!

Do you use tethering at all with your little guy? It may be an option to help eliminate the ammount of time spent in his crate/pen. Also, maybe having some crate-only toys may help or some stuffed kongs for him to lick at.
Do you give him his meals in there? Feeding a dog in crate can make it a little funner to go in.
Also, some crate games like tossing a couple treats in there, pup goes in, gets praise and eats the treat, repeat leaving the door open and working up to shutting the door after pup goes in, opening door almost immediately with praise etc and lengthening the door shut time can become a fun way to help.
