I don't know much about cats (though I am owned by one :grin but there are some very knowledgeable people at http://www.catforum.com. They are generally nice too.
p.s. I hope I have not broken any rules by recommending an outside forum. If so, please edit my post Mods and accept my sincere apologies.
She might need some sort of tube or drainage thing left in place if it's really bad.
You could try cleansing it after you've pushed out the pus....either topically or flush w/a syringe (no sharp) if you have any at home.
That, or she may need stronger antibiotics? I'm no expert on antibiotics + weak immune systems though. How was everything else - did she have a full blood panel? No issues showing up elsewhere? For FeLV/FIV, did she have the ELISA test done? I'm assuming it wasn't checked by the IFA test.
Hmmm….has the vet discussed FIP with you? I'm just thinking of other possible immune/cat disease issues. I've been out of the TNR business for a couple of years, but unless something has changed, those tests are pretty sketchy anyways, but it's worth discussing.
I don't have internet in my new place yet and my merck's is at home....boo.

Emily,
You need to give the DVM a phone call today. Lethargy and lack of appetite is nothing to play around with in a cat. When they go downhill they do so very fast.
It would probably be best to take the cat discussion to PMs. Connie will be on here any minute now and lock the thread due to this being a dog forum.
Poor cat, hope she gets better, stupid vet.
Try giving her homeopathic Thuya for vaccinosis.

(also, and good for you for taking her in!)
She did have a full blood panel done. The vet said she has no idea why her immune system is so critically lacking. I don't recall mention of FIP. And I'm not sure what exact FeLV/FIV test was performed.

She just came home from an overnight stay at the vets yesterday. Her symptoms haven't changed since then.
Edit: I'm terribly sorry if I've broken any forum rules. Thank you everyone for your help! Again, sorry for a bad start on the forum.

I don't know about any of the other symptoms, but the abscess is likely from a cat fight. I had a neutered male, indoor cat who simply hated other cats and would try and get out to fight. Whenever he did manage to escape, he almost always came home with an abscess or infection. So I'm sure that's where that came from.
Otherwise, I hope she makes it. She is lucky that you found her.
When my cat who loves to fight gets an abcess I always use a warm compress with sea salt saline solution. The trick is not letting a scab form so that it can heal from the inside out.
The warm compress softens and removes scabs and draws the ickies out while also helping the tissues to heal.
The cat hates to be touched or looked at but she will let me do that, I think it must feel good or she knows I am helping.
That combined with anti-biotics makes a huge difference.
Lyra crossed the bridge last night. Thank you everyone for you support and advice. She was only with me for a few short weeks but it feels much longer. I'm thankful for the time she spent with me and that I was able to make her as loved and comfortable as possible in her last days.
The vet has assured me that she would not have given the vaccines if she didn't believe Lyra was healthy enough for them. She likely
sustained injuries before I found her and just went downhill from there.
