I just wanted to clarify that my vet did not convey that there was any connection between giardia and raw feeding.
Only that when the digestive system is so out of balance and invaded that the bacteria in raw food, which would not be a problem for a healthy dog with a healthy digestive system, could be more of a risk for a dog with current bacterial/parasitic problems.
Right, but the O.P.'s vet said:

She also thinks that part of the reason the Giardia is sticking around is because I feed raw.
How are you sanitizing the surfaces in the dog's home? Anything that comes in contact with his poop or butt needs to be sanitized with bleach or one of the quaternary disinfectants. Is he drinking out of puddles or creeks? Maybe create an easily sanitized potty area?
I would spend an afternoon with the phone listing of vets in your area. Just call and ask their feelings on raw and minimal vaccination. Some of the receptionist will get snarky with you. Just tell them they are behind the times and hang up. I found a holistic vet in my area pretty easily doing that. My concern with the one's who still use annual vaccination is that if they aren't up to date on that then what else are they missing out on that could be important if my dog gets sick or injured?
