Have you had the dogs ears flushed clean at your vet office?
I only ask this because if there is a lot of debris, it would be good to have that all flushed out first before starting to use something like a Zymox or other medications.
If you are just applying medications over all the debris, it often times does no good.
Forgive me if this was already mentioned.
Just thought I would mention it, in case it hasn't been tried yet.

You definitely we see a huge improvement in overall health by going raw. However, the ears won't clear up overnight, you will have to be patient. Give it about a month, but in the meantime you need to keep them as clean and dry as possible, use a cleaning solution daily and wipe them out as best you can. If they are really bad you may have to do a round of oto/moto-max or whatever your vet prescribes. Enzo always had dirty ears until I moved him to raw. Lately he's been dock diving in a treated pool and I've noticed his ears have never been cleaner. So I think between the two - RAW and ears getting cleaned with the chlorine water instead of swamp water swimming, we've finally got a cure.
Oh and one more thing regarding chicken - chicken is considered a a "hot" meat source, heat breeds yeast, so you may want to back off chicken until his ears clear up.

Big ditto. Like David, I use Otomax, but of course not just dropped into a debris-filled ear. (If the dog is shaking his head enough to keep him up all night, I'd suspect that.)
We do have very clear instructions here for the pre-drop flush, but a dog who is up all night probably needs a vet cleaning this time.
Of course, I had to learn this over time: I've learned to examine the ears of an infection-prone dog very frequently (using a flashlight). I don't let it get to full-blown infection stage (or head-shaking stage).
I always have Otomax on hand, and the Flush.

Thank you everyone, His ears are looking pretty clean right now. I clean them with a warm washcloth twice a day.his ear flaps are a bit pinker than they should be right now and the vet could not clean them because they were so bad at the time.I never thought to check with a flashlite.I will do that. He has not shook his head at all today and little to no scratching either.I was worried that maybe he had an issue with the turkey last night, he had been sleeping better than ever since on raw.I will check around for a derm vet as well.

I checked his ears with a flashlight, the left which was his worst,has a bit of deeper debris and the right ear looks nearly perfect.the debris is not dark black now but a lighter brown to some clear wax.

Not shaking his head at all after shaking it all night? Just making sure I'm following correctly .... this is not usual (IME). And no protest/flinching/jerking when you touched the ears?
About the warm washcloth .... I'm not a fan of introducing moisture to a yeast-prone ear that is in currently healthy condition. This is just a damp warm cloth?
What are you doing or removing with the cloth?
I'm puzzled about the head-shaking all night, and now a description of no head-shaking and somewhat debris-free ears today.
When you looked inside, did you see streaks of red or dark pink coming from the canal out onto the inside of the earflaps? Bumps? Pimples? Rash? Raggedy edges of ear-flaps?

The full protocol you have is something to apply to the inside of the ear flap?
No drops?
