I'd guess that it was antibiotic-related (or rather, loss-of-gut-flora related).

Antibiotics can definitely screw up digestion. With most antibiotics (except the ones that can't be given with dairy), it seems like a good idea to replenish good intestinal "bugs" during and after.
IME, dogs react much differently to fermented dairy than to regular milk products. There are also probiotic supplements like http://www.leerburg.com/50.htm
