IMO one of the biggest mistakes people do in marker training is not learning how to wean the dog off the process and that creates a situation where the reward becomes a bribe.
In your instance I would slowly start to mark and reward "randomly" once the dog really gets it.
Then I would gradually move my chair further from the crate till your out of sight.
Once your out of sight you can go back to marking and rewarding when she quiets down then "randomly" fade that out.
I can't tell how well this will carry over to night time.
How much exercise does she get before bedtime?
NOT directly before bed time because that will just wind her up.

She actually already sleeps in her crate at night without crying - we put her in at 10:30pm when we go to bed and she goes to sleep, then my husband gets up for work at 5 and takes her out, puts her back in the crate and she stays quiet till 6:30. So nighttime is better than during the day.
I have "never" know of being allowed to whine cause separation anxiety.

Fussing is a symptom of something, NOT a "cause" of anything -- It's a form of Communication ... Fussing may mean, "Don't leave without me!" or "Let me OUTTA here!" (or whatever) but it won't give a dog SA.

Sounds like your o the right track.
Working with her in the day time should be a lot easier then night time....hopefully!
