I have tried to breed our 3 year old German Shepherd to other females 4 times and he has only produced 1 puppy. I am wondering if this could be a medical problem, or if it could do with him not being the alpha male in the house? We have another male who is 9 and has never had problems fathering litters.

It could certainly be a medical issue. I would see about getting him to a reproduction vet and have a semen evaluation done. You may also want to run a thyroid panel, low thyroid can affect fertility.
